On our 06 Limited, it has some kind of "knocking" noise.
unlike the TSB, the knocking noise from our engine actually start when the engine is warm. It kind of like knock, knock, knock, knock, knock...it has some "echo", "metal" type of sound.
I find a youtube link that show the sound I tried to explain
What is the setting of your climate control when you hear the knocking? Is it the same with the A/C on and off? All I hear in the video is something that sounds like a belt tensioner moving.

use a headphone and you should hear 2 different sounds (kind of)
the knocking sound can be heard after the car is warmup
nothing to do with AC setting. (no different with ON/OFF, or AC at all)
took it back to Lexus (where I picked up the car) and the service manager mentioned the noise is a bit loud and asked me to take it to a Toyota dealer and see what they said)
So I took it to the dealer, 1st visit, rode with a tech and he agreed the noise was little loud and wanted to check it out more. The next day, I dropped my car off, few hours later, got a call back and TOYOTA told me they check everything and engine seems normal, asked me to check the engine oil and if I see any decrease, should let them know, no error code, no leak.
they also told me that engine was 1st used on 05+ and they saw oil line failed but otherwise, a pretty solid engine.
I'm actually in DuPont (been using this handle for a long time now...) and commute daily to Redmond. Thought if we were to cross paths I could listen to it first hand - but it sounds (no pun intended) like you've got it under control already.
