Are you asking about a drop-in filter or an open-element intake filter?
If its the drop-in - they install exactly the same as an OEM filter.
Whichever style you're talking about, they clean up by spraying them heavily with a K&N filter soap. Then, after it soaks in, you rinse it under running water, let it dry completely and then re-oil it with K&N spray oil. The filter will be out of commission for about a day.
The only way a warranty will be voided is if the installed part can be proven to have caused a failure of a warranted part. In the case of a drop-in K&N filter the answer is no, it can void any warranted part. The answer for an aftermarket K&N intake system is perhaps, if it can be proven that it cause a part to fail.
