I have recently acquired a 2005 Avalon and I have 2 remote fobs working perfectly except for the trunk release function.
The trunk opens fine from the button under the steering wheel but nothing for the remote.
What could be the problem?

To open the trunk lid, push the trunk opener switch of the transmitter for 1second. A long beep will sound. If the ignition switch is set at ON, the trunk lid cannot be opened by the trunk opener switch. Opening of the trunk lid with the wireless remote control can be changed as follows.
(Ask your Toyota dealer for details).
Option 1: Trunk lid opens by pushing the trunk opener switch twice in succession.
Option 2: Trunk lid opens by pushing the trunk opener switch once regardless of how
long the switch is being pressed.
Option 3: Opening of the trunk lid is disabled using the wireless remote control transmitter

Your vehicle may have been changed by a previous owner to Option 1 or 3. Try the "double press". You might get lucky and it will work.
We are assuming both remotes are fully functional. You could find a working remote from a friend's Toyota that has the 4 button remote, and program it to your Avalon. Then if it doesn't work, there is an issue with the BCM
I work as a professional tech in a shop. Sometimes vehicle computers get scrambled just like your PC. What do you do when your PC starts acting flaky? You reboot it and hope for the best. Vehicles use a similar computer, with memory, RAM, ROM and a CPU and software to put it all together. Sometimes a bug causes something to function different than intended.
As an example. certain model year Dodge vehicles lose their power door lock function all together. The fix is simply to disconnect BOTH battery cables, connect them together for 10 minutes, then reconnect the cables to the battery. 99% of the time this will get the door locks working. A service bulletin says that if this needs to be done often, then the BCM needs to be replaced.
You might try that, but then you will have to reinitialize your windows and sunroof (if equipped) along with memory seats, etc.
I'd program a known good remote that you are positive the trunk release works.
