Alarm box could be anywhere.

Is there a power feed from the battery that is not part of the factory loom? If so it will most likley be for the alarm. Disconnect this, and unplug the siren. If its a cheap alarm then everything should be fine.

2 things

1) There should be an in-line fuse near the battery in a wire connected directly to the positive battery terminal. Sometimes though its mounted up under the dash so its harder to find. Pull the fuse and the alarm will be disabled. Actually I think there are 2 fuses - one for the alarm and one for siren.

or

2) There should be a miniature toggle switch mounted conveniently, but not too conveniently up under the dash somewhere on the driver's side. This is called a valet switch and is used to disable the alarm when you take it in for servicing or at other times when you may be disconnecting the battery. You can disable the alarm by flipping this switch to the other position within 10-15 seconds of turning on the ignition. To enable the alarm again, flip the switch again within 10-15 seconds of turning on the ignition.

The actual alarm control module will be stuffed way up under the dash somewhere - usually above the steering column. There will be a big fat spaghetti of wires coming out of a plug connected to it. There will also likely be a motion sensor (little black box) mounted on top of the steering column under the dash.

Good luck!

You likely have an auxillary siren. My father had one of these on his 88 SC MR2. The only way to disable it was to use the key supplied with it. If this is the same setup then you will need to just remove the siren.
