Need help with AE92 oscillating sound and engine swaying

After changing the clutch, i totally destroyed the engine mounts. So the result was that, while driving, the car would shake after reaching 40mph. So I switched the front, rear and driver's side engine mounts, and I still feel a slight shaking when ever I open the throttle. I know for sure that there's still something else wrong because when I put the car on stands, put it in gear and open the throttle, the engine sways.

I have a feeling that the passenger's side mount is done, too. Also, whenver I hit approx. 3k rpm, I hear this oscillating noise coming from the wheels/transmission/axles that sounds kinda like a wow wow wow wow wowowowow.

I'm totally confused, by the oscillating sounds because the tires seem ok. I guess it could be the alignment.

Any thoughts?

Update and I need opinions

Ok so all the engine mounts have been replaced but the engine/transmission still sway left and right.

So I put front on jack stands, started the engine, put it in gear, and looked around underneath the car.
After closer inspection, I heard this noise (metal on metal high pitched scraping that sounds kinda like a whistle), coming from the above the center engine mount - more specifically in the bell housing/clutch and flywheel area.

I heard this screech at each 360 degree rotation of the front wheels. So i'm thinking this is what happened:

When I replaced the clutch, my alignment tool wasn't very accurate the center of the flywheel may not have been aligned with the center of the clutch. So... the input shaft from the transmission might be scraping against the springs of the pressure plate and the misalignment could be causing the engine swaying?

but then I just recently realized that the engine only sways when i'm in gear. anyway, I'm really at a loss for ideas so any help would be really appreciated.

this is something that I remembered, as well. If it's in neutral and i rev the engine like crazy, the engine doesn't sway/shake. it only shakes when the transmission's in gear. So i guess that eliminates the clutch/flywheel being the cause of the swaying.
