Well! I have kept my car intact (stock) and now I'm thinking about doing a few things here. The supercharger is out of the question as I have a M/T so what do you guys think I should do?

Ok, I'm not sure if you know about how much work a swap like that is going to be.
First off I'm guessing that you are probably thinking of the newest supreas engine. In N/A form it will probably fit after cuting away at your fire wall. But in TT form I don't know... You only have so much room to work with. Also have you cosidered older Supra engines that would be easier to find. 5M-GE woul probably be the easiest to find as it was also in Cressidas. But I'd recomend the 7M-GE.
Now after you get the engine you will need custom a few custom parts to make everything fit. Now about the transmission... You may have to modify it pending on how much power it was designed to take and on wich engine you chose to use. Also You should upgrade your suspension so you can handle your new power.
Now on to the supercharger. Why is it out of the question because you have a manual car? That is all the more reason to get it as it gives you more control over this new power. Putting it into and automatic would be a waste. If you don't think you can handle the power then don't upgrade anything until you are comfortable with shifting fast at higher rpm. If you are this afraid of the super charger don't even bother thinking of the engine swap above as you are no where ready for that kind of power.
Air intake eh? That is a TRD part, you can buy it from your local Toyota dealership. But more gain in low rpm??? WTF, from my current experiance with intake out take I've only lost power in low rpm but as a trade off gained power in higher rpm.
Now on to wheels. What size wheels did your car come with? Also have you ever considered getting wider wheels instead? The problem with bigger wheels is if you go too big it will mess up the performance of your car. It wil have to use more power to rotate those big wheels and results in power loss at the ground. Wider wheels you know will work on your car but also give you more traction to the road.
