I have the same problem on my 03 rolla S that just started this winter...I have an automatic and at cold startup if I don't let it warm up(4-5 min) and put it in drive or reverse I get a rattle sound...once the car is warmed up a little or I put it in park/neutral it goes away...I had a friend look under the hood at cold start-up to see where the rattle was coming from and all he could pinpoint was that it was coming from the passenger side lower belt area..since it only happens when I engage the transmission(drive-reverse) and it goes away for you when you put your clutch in I'm thinking maybe it is something loose near the transmission...my next dealer maintenance I will have them check for any loose bolts or something else loose, it could be anything making the rattle..I really don't think its a serious problem though just a pain in the a$$ to hear....Raddman
