86 3gse engine swap

Hello, have 86 celica gts with 3gse engine that has finally come to a stop. Have purchased another 3gse JDM engine which am in midst of changing, I'm awaiting a manual I purchased online to arrive but have begun labelling and removing wires and accessories. I have a few questions however.
1- is it best to remove engine with transmission (manual) or leave tranny in car? and
2- have noticed injecter mouth is different, but plan on using old one to keep vacume lines as believe I will have problems with ECU if I don't....am I right?

best bet would be to drop the engine and the trans together then mount it to the new 3sge before u put it back in .. as far as the ecu goes i think it should be fine but im not 100 percent sure
