Getting a tune or stand alone ECU will solve the prob most likely. It has to do with the fact you are changing the diameter of the intake vs stock. Trust me, it caused the same thing on my mazda, off and on as you described. When you change the size of the intake, your changing what the maf sensor is set to detect maps for. adding air without changing certain perameters cause confusion, making the light come on. mine came on at idle though. usually at drive throughs where I idle for a long period of time.
One of the cures is to put a choke point, before the MAF sensor that was the same size as the stock intake tubing. It counters the full effects of the short/cold air intake though... If you want more details, pm or tell me.
