Engine Hesitation 91 Celica ST

Hello, I have a little bit of a problem let me explain. My altenator went out on the way home the other day so I purchased a new one. After I put it in I started the car and it now has a rough idle and when I press on the gas it hesistates and surges. When I try to drive it the car hardly moves and it sounds like it is backfiring. When in park it sounds like it is bogging out when I press the gas and then all of a sudden it will rev real high. Now, I ran my car from strictly battery for about 30 miles before it died and it ran good until it shut off. But now it is all messed up any ideas.

I might add that it did the same exact thing before I put a new fuel pump in 6 months ago. It seems almost impossible that it could be the fuel pump because it was working fine a day ago before it shut off. Also I have been mixing 90% ethanol and 10% regular gas to save money for about 4 months which has given me alittle less horsepower but it runs like a champ all together. When I changed the fuel pump I also changed the fuel filter, spark plugs/wires, battery terminals, distributor and I checked the timing and all vacuum hoses. The only thing that I can think of is the timing is off from the new altentator change, I will check it this weekend and and the other is the fuel pump. Does anyone know if a car can get damaged from running it on battery alone for awhile or if the timing can be thrown off from a altenator change.

What's your voltage at in your car now when running? 14 volts? 12 volts?
