Check Engine Light: VSS

Hello,
2 years ago I failed emissions because my check engine light was on and reading Vehical Speed Sensor. So i had an auto repair shop work on it just to get my waver for emissions. The sensor worked and everything and they said they needed more time to trace the circuit. Recently I put a new clutch, flywheel and tranny in my car and now its time for emissions again. But once again my check engine light is reading Vehicle speed sensor. So the problem must be somewhere in the circuit. Does anyone have any ideas on where I go from here? Could not having cruise control be throwing this error? Thanks in advance for any help.
