6th gen, 1.8l rough run/low idle

I just swapped the 1.8 7a-fe for a fresher 1.8 7a-fe. Everything is properly assembled, but when I start it up it idles low and doesn't run smoothly. As if it weren't timed correctly... My buddy claims it is though, and he ran it with a timing light.

Another issue is black exhaust, I'm not sure if they bare any relation but I know black exhaust cannot be good..

Could anyone please enlighten me as to what might be the issue? I appreciate it!

replace coolant temp sensor (two wire sensor) and see if that does any better, its common for those to go bad. I assume the check engine light isn't on? Is the MAP sensor connected to engine vacuum and plugged in as well?

Actually, the check engine is on, as with my fuel light (I have fuel). The MAP is plugged in.

Both the Check Engine and the Fuel light turned off when I filled it up with Gas. It's still not running right, though.

what year is your car and what year is the newer engine? Get the engine light code pulled.

It's a 94. I went to a near by Pep Boys and they couldn't even find the diagnosis plug.. But both the Engine and Fuel light went away when I filled it up with gas.
