whistling sound during transmission shifting & hard braking

When I shift the tranny from Park to Drive or Reverse, there's a whistling sound for 2-3 seconds. Also get the same sound when I brake hard. If anyone knows, please explain.

Have a friend start the car and operate the gears and brakes while you listen to the gearbox and brake booster.
Be careful not be in front of, behind or under the car when it is in gear - ie listen from the side of the open engine bay.
A piece of thin tubing can be handy as a cheap stethoscope - just put one end in your ear and put the other end near the suspect part of the car.
Wave the tube around slowly until you hear where the whistle is loudest.

If this comes up empty, then buy a machinist's stethoscope.
They are usually very cheap (mine cost me $10) and have a metal probe attached to a couple of flexible tubes going to your ears.
Place the metal probe on suspect metal parts (but nothing spinning) and listen for where the whistle is loudest.
Probably you will be probing the transmission's case.
The same technique is also great for finding a sticking valve, sticking lifter, worn timing gears, bad water/oil pumps, etc.
Be careful not to probe a spinning part like a pulley or the fan.
As before, take extra care when the car is in gear.

It started happening after I got the car back from the shop. This is what I had done: oil change, tranny drain/fill, and tune-up. I believe they used a non-oem filter in the tranny, when the pan was dropped. The car seems to run fine though, besides the whistling sound.

Your problem maybe the tranny fluid change. Cars with that many miles dont fair to will with fluid changes, let me explain.
First off transmission fluid has natural cleansing agents in it, allowing the parts to stay nice and shinny.
In an automatic trans there are many clutches much like a manual but much smaller.
Over time the material on those clutches wear with shifting.
Over time the trans fluid picks up those particles from the clutches and start acting as clutch material itself.
When you remove that fluid and replace it with new, not only do you remove that clutch material but the new fluid is actually breaking down the clutches faster then before.

Well the car shifts smoother after the fluid change, and I didn't do the complete flush, just drain n fill. I googled the problem, some fords make a whistling sound when a a non-oem filter is used, because the non-oem gaskets are different. But then who knows, fords have lots of problems.
