no headlights, charging, or any of the gauges r working..

i need help i have a 2000 celica 5 speed just did the trans and the cables on it one of the cables was broken when i bought the car..well and the only way i could get to the cables was by removing all the wire harness in the inside of the car in the center ..well after i put everything back the alternator headlights and gauges stopped working, ive been killing my self wit taking everthing out and putting it back all the fuses r ok none r blown, now when when i turn my car in the on position the battery light doesnt go on it goes on but goes off right away.. its suppose to stay on now when i take off the AM2 fuse it stays on wit no problem.. also comes on when i disconnect the harness that goes straight to the ecm.. or pcm.. i checked all the grounds they r all good..please help somebody if u kno something about this give me something...i would really appreciate it.
