electrical problem

Need some suggestions.

I have an 87celica gts and have just put in a new engine. The old engine was a 3sfe the new one is a 3sge. Every thing works fine excep after about 20 min of running the relays and the alternator get very hot. The efi relay gets the warmest also the mas air box get hot. I have checked the charging system and it is with in factory specs on current and voltage both. Have also added grounds to the system can anyone suggest what is causing this
