engine harness?

is the engine harness seperate from the transmission harness? i know in a few cars i have owned and worked on the engine harness and ecu are seperate from the main harness running the fuse panels and dash. this way when doing a motor swap or a turbo set-up the standalone or ecu swap (that may need a harness upgrade or swap) was not just a bunch of cut wires in the engine bay.

am i making any sense or is my breain fried beyond normal thinking due to house stuff.
