All 2003-2008 Matrix 5-speeds will work. Technically, the 5-speed from 1ZZ-FE powered Corollas would work (1998+), 7th generation Celica GT (2000+), and don't forget the Matrix clones - the Pontiac Vibes.
I'd suggest pulling one from a 2004+ Matrix, if they have one. The 2004 Matrix and up - use revised syncros that make gear changes a little smoother than the ones in the 2003 Matrix 5-speeds.
