Other than the usually suspects to check for (odometer tampering, obvious signs of damage, hidden damage, etc.)
Biggest issues are noise and fitment problems. Noises from front windshield area (fixed by new window surrounds and weatherstripping), like the Corollas - the Matrix can suffer from a noisy serpentine belt - usually from a bad belt tensioner and/or belt (many reported swapping to a Goodyear Gatorback fixed this belt noise). Fitment for parts on the interior - some had issue with panel fitment and noises generated by poorly fitted parts. A good test drive should catch most of these - and mechanically, not a deal breaker - but can be quite tiresome for extended trips.
