If it is sound that disappears once you press the clutch, I can tell you this with 100% certainty, it is your clutch release bearing.

Ignorance is not an excuse. I have always maintained my vehicles better than any suggested intervals say & I've not had issues. I use Redline MT-90 in my transmissions. My 07 Matrix was cahged at 30k miles & she still shifts great. I also put in MT-90 in my 09 Corolla at 25k miles. I just bought a 07 Corolla with 63k miles & I'll put in some MT-90 this week in that car.

Input shaft bearing, when you depress the clutch you take the side load off the heli-cut gears. Ask me how i know: I did the autopsy on my old one last monday. This car is a POS. I also found plastic caged bearings and lost it.

I have 119,250 miles on my 2008 XR. I changed the gear oil at around 100K and I was surprised how good it looked. It wasn't dark in color or anything. Sure hope I'm one of the lucky ones and it lasts....or maybe they did something different in 2008 than earlier???

No changes between the 2004-2008 transaxles, as far as I know. Between the 2003-2004, there was a change to the syncros, to smooth the shifts.

Also likely that, given your mileage and model year, you have lots of stress free miles on the transaxle and beating on it like some others. Assuming that the majority out there are in the same way - no problems with the transaxle at all. Doesn't mean that for the ones that did experience issues, that it was all their fault - there is still a question of production line variance and potential QC issues with parts used.

Myself and my previous Matrix XRS 6-speed (C60), which was known to be hard on the clutch itself and pops 3rd gear out - I didn't experience those at all at almost 119K miles. I even towed with the Matrix, which should have put a lot more stress on the transaxle than the usual daily commuters.

Just stick with what you are doing, no need to worry about the car.

Back in the day, if I saw plastic used in that application - I would have flipped as well. But the stuff they use is some variant of a glass or other fibre reinforced polyamide material. Really tough stuff - flexible, low surface roughness, works well in lubricated steel application (slides easily), some cases can have higher dynamic and static loads - compared to steel cages, quiet, and doesn't heat up.

Toyota is not the only ones using them - lots of cars use them now. If it is "better" - depends on the application.
