the bottom end noise could be as sinple as the front crank pulley being loose. the supra engines are known for chewing up the woodruff key on the front as they become loose. if that is the problem, some guys get lucky by just installing new cranks. others use JB weld to hold it on with most having good sucess. if the crank is totally screwed, then you are looking at a whole engine rebuild, or drop in a used one to remedy the problem.
another funny noise maker is the tensioner on the timing belt. it is located on the frnt of the engine only about have way down behind the black plastic cover. they are easy to replace, and quite cheap.
used engines from japan are coming in fast 'n furious now, and in toronto, we can get them for under a thousand, where they used to be 2-3000 a couple years ago. im sure the US prices have dropped as well, but maybe still around a thousand as well.
It is also possible that the noise is from other things in the engine like bearings, pistons, crank, and rings, most of which would require a complete replacement as well.
If the price is right, and you are mechanical, or know a good garage, buy it and swap the motor yourself. i wouldn't buy it and let them swap or rebuild the motor just on principle. most likely they will do a very sloppy job at best.
if you cannot afford to buy a messed up supra, don't gamble, and just keep looking.
