They should be left in place if at all possible. The ECU is designed to recognize a degree of blowby gas, but that is more a function of the O2 sensor. Blowby gas is pretty much o2 free, so it won't burn well and the o2 sensor allows the ECU to see that.
More importantly it eliminates the pressure those gasses create in the block and head, which improves engine efficiency slightly (perhaps a couple of HP max there), and keeps things like blowing your dip stick into your hood from happening. Remember the pressure has to go somewhere, and so those vents are helping to keep from blowing oil out from seals and such depending on how much blowby there is in some cases.
That said, some have put small filters in place like muscle cars do, but you need the vents in some shape or form no matter how you do it, so chances are the BOV should be the part to move if anything.
