Alternator when I bought one for my 87 was I think 76$ from Autozone or one of those places about 3 years ago, not a fun thing to replace because the bolt is like a mile long but it isn't too bad. Transmissions I think you can pick up from forums and other things, price when I last looked was 200-300$ depending on miles and stuff like that. Or you could rebuild it, but if you only have basic knowledge than I wouldn't bother with that project quite yet.
Quater panels are rusted on the majority of that generation MR2. you have a few options.
1. If you can weld, cut out the rusted part, cut some nice ones off of a wrecked one ina junk yard and weld them onto yours, smooth it out and make it look nice.
2. They sell replacement panels for 300$ a peice online, they aren't painted or anything and you need to cut the old ones out and weld these on.
3. Learn some cheap body work. Thats what I did on my 87 when I bought it and the quaters were junk. I paid just over 300$ for the car, it wasn't too bad. I sanded off all the rust, then I used screen (metal screen) to build up areas that were really eaten away, or as a skeleton for the bondo to hold to while I built it up. The most time consuming part is finding the right amount to use, or you spend forever sanding it off. I'd recommend doing this, it's the cheapest and you'll learn a little about cheap ways to fix it. It won't stop the rust, but it'll make it hold out until you can afford to do one of the other methods.
As for window. They aren't too hard to change out, you should check out some local junk yards or ebay for a window. They aren't hard to find. I have a few parts cars and a few sets of trashed doors with windows in them, so if you can't find one send me a PM and we'll work something out. I just don't generally like shipping glass.
If you can boost the car and it starts then dies when you take it off it probably is just the alternator like you said, but you might need to buy a new battery too, but they're not too badly priced. You can get a decent one for round $40 from autozone or advanced auto or pep boys.
I'd say go for it. You can't beat free.
