Our cars are notorious for T-Top leaks. You can run a bead of Black RTV sealer along the seal path. Let it dry before you put the T-Tops back on. It'll only be a temporary fix. The rubber seals just need to be replaced.
As for your windshield, run the black sealant all along the window frame ..
I used the same gasket sealer you use to seal the oil pan on an MR2. I put a thin bead all along the rubber seal for the T Tops. Let it dry completely before you put the T Tops back on. But this is only a temporary fix. It'll last a good while, but replacing the seals is the way to go. Toyota wants $288.00 for both sides. I saw them on Ebay for about $150.00
Windows use black urethane, not RTV. Completely different sealer although they look very similar. Any windshield shop should reseal that for you for $25-$30, or you can go buy your own window sealant. Do not use RTV.

I know there are better substances to use, but I happen to have a tube of RTV and used it. It dried with the consisitancy of rubber. Worked just fine. A year later, the T Tops still don't leak.
I'm not meaning to contradict you, I'm sorry. Urethane stays moist/sticky, versus the drying properties of RTV, which is why the urethane is used instead. I can see the RTV working well against the rubber seals of the t-tops, but I wouldnt suggest it against solid glass, such as the windshield.

^ Understood.
And I do agree with you on your points.
What I did was just for a temporay fix.I had it right there, and it was cheap (like me). I really didn't think it would last this long.
my passenger side used to leak during heavy rain...i used a honda silicone lubricant called shin-etsu..and i've never had any problems with leaks since then...
