what mods can the 3sgte ecu handle?

mods:

tdo6 turbo
ats wastegate
greddy intercooler
rps clutch
hks flywheel
k&n air filter
ko exhaust

engine internals:
bored 20 over
heads been ported and polished
bigger valves
stock cames
stock fuel system
stock (new) ignition components

i ask cause my 91t doesn't run good but timing is on, and compression is good... so what can the stock ecu handle???

How much what can the ECU handle? If you're refering to HP, probably not more than 280HP.
You really need to upgrade your fuel system(bigger fuel pump,FPR, larger injectors and fuel rail) and some type of engine management to handle the TD06.
I would not run that turbo without the neccessary fuel enhancements.You risk running lean and deadly detonation.
ATS Racing can tune the ECU to a certain point, but I don't know about your turbo. I would ask Scott or Aaron about it.
How are you controlling boost? Do you have an aftermarket boost gauge? These things are essential if you are raising the boost.
In the meantime, I would keep the boost down until you do the neccessary upgrades.
When you do, you will have a beast!

wow...how about 550's, and upgrading your fuel system...and getting a standalone...all that work, don't forget how important tuning is.
