mkII tranny questions...HELP!!!

hey fellas, i'm new to this stuff and honestly i'm not a mr2 owner but my brother is....he rebuilt his motor on his mkII and we seem to be having a little bit of trouble with putting the motor back together.....here are my situations:

1. the tranny can only go into 1,2,3,R. no 4 or 5. can the cables really effect the ability to go into gears and....there's no way that i can mix up the two right?...because they don't seem to be able to fix anywhere else but where they're meant to be....has anyone came across the problem of taking off the tranny and then when putting it back on the gear box is all weird? any suggestion?(car not turned on)

2. the slave cylinder doesn't move release fork no matter how long we pump the clutch pedal..seems like fluid is getting to it but it's not strong enought to move the fork??? is it broken?...needs to be bleed? i tried bleeding it from the little bleeder "thing" right before the slave cylinder...but it only made it worst....and now it's not even pushing the fork in. is fluid normally found in the plastic "accordian"(sp?) boot of the slave cylinder....or leak fluid when the slave cylinder is depressed. do i need a new one?

i know this is long but the car has been in the projects for a long time and this is all that we need in order to get it on it's way....sorry for not knowing much about the sw20/21s. thanks in advance.

a friend taking a tranny class at the college rebuilt it...at first...it was impossible to get into any gears...but after my brother messed with the cables a little bit we were able to get into 1,2,3, and R. is it a possiblity that it might not be the tranny but the cable?..
