4AGE to 4AGZE swap

Ok, so I have a car showing up today, it's an 86 MR2. My wife's uncle owns it and they swapped the 4AGE engine that was in it to the SC 4AGZE engine. There are a number of concerns, however, the one that is my first issue is the engine fit. With the engine and Transmission bolted together and in the engine compartment and mounted in, they are saying the engine and transmission sit about an inch too far 1 way. They say 1 axle shaft is so tight of a fit, it does not ant to go in and the other wants to pull apart too far, and the 2 bottom mounts do not line up, they say it's like the engine and transmission sit too far to 1 side. My first thought is an issue of motor mount compatibility. Can anyone tell me off hand if I need the mounts off the old vehicle or if the ones that are on it now should work. Basically, I do not know if the mounts for the 4AGE and the 4AGZE are different (specifically the side motor mount and the other side tranny mount). Any insight or advice would be greatly appreciated.

Thank you
