No Idle after motor rebuild

I need some help, my son and I pulled the motor/trans out or his 92 non-turbo 5 speed and rebuilt the motor, replaced the clutch but now after getting everything back together we can not get the car to idle right.
What the car is doing or not doing. When you crank it up, you have to hold the throttle open some and then baby it to get it to come up to about 2500-3000rpm and then slowly close the throttle and it will try to idle around 900rpm (this was after many tries to set timing and idle) but it is very very shaking and wants to die and does after a minute or so. Before the rebuild, the car 's idle had went down from 750 to 500 without anything being done to the car, no work or adjustments.
What we have tried, First it is very hard to set the timing but I think we have it right while its trying to run at 900rpm with the jumper in the plug from TE1 to E1, set at 10 degrees. Second pulled the TB off and with the instructions from our CD manual, tried to set the throttle closed switch because we are getting a 51 code. But I am not sure that we got it right because we still had the code after setting the switch. The switch is working but I am not sure that we are doing it right.
SO my question is does anyone have some clear instructions for setting this switch, or know a easy way to set it. Also the Cd says that the idle has to be reset in the ECU and it says to do it by driving the car above 10 mph and then stopping several times and this resets the idle to what you have it set for? But if you can't get it set right in the driveway how will just driving the car and stopping make it right? No sense!? We traced the vacuum hoses down three times to make sure that they are right, we did notice the last time that we first tried to start it that it seemed that it want to run right but then after just a couple of seconds, it goes back to running real ruff like its getting to much gas or something. The TB does have a vacuum diapham on it that holds the throttle open went no vacuum is on it but it gets vacuum as soon as the motor gets up to any speed.
SO any ideas, is there anyway to take the throttle switch out of the picture so the ECU will think the throttle is closed maybe that would let the fuel mix get right and that would let the idle come up right. I mean misadjusting it where the ECU still thinks its closed but instead its part open, maybe? Something else I really don't see much change when I run the idle bypass screw in and out, vaccum leak somewhere maybe? all the hoses look OK maybe something is leaking thru, EGR valve maybe?
One other thing, we install a different head and cams during this rebuild. The cams are supposed to have more duration than stock ones and I know that will effect any car's idle but still you should be able to set it up higher than the normal 750 and it be somewhat smooth, right now its about 900 and it wants to die any second.
