not any noticeable difference, i have a DSM friend who went over this with me... some guy actually tested the temperature/power he made with a stock aluminum (silver) intercooler, then painted it black, drove it around mid day, and ran the same tests.
results were that the difference in power was some very miniscule amount... which is kind of counterintuitive, but i trust this guy with my life.
the guy painted his black because it was a front mount and he wanted a sleeper...
why would you want to paint your intercooler at all, let alone just the sides??
wouldnt that only work while the alumium of the intercooler was cooler than the air inside it? After just a few minutes of driving, it would (slightly) decrease performance. that seems logical to me.

I'm going to remove it, clean out the inside of any blow by/oil etc and I thought i would paint just the end tanks just to kinda dress up the engine bay. I didn't think it would be wise to paint the fins/core cuz it might affect cooling ability. U can't see the IC all that good but i thought "what the hell" since I have it out. I'll prolly paint the fan too or at least some of it.. thanks
the aluminimum? or my 'junk'? LOLOLOLOL
well, the aluminimum gets scotchbrite pads (red, green, and grey) and 400 grit with WD40, and then polishing compounds and cloth wheels. then i finish off with some Flitz or Simichrome.
