Will a v6 ecu work with a 4cyl engine?

I have a 91 4runner with seized v6 engine and a 91 truck with a strong running 22RE. I'm a little low on cash and want to suffer the horsepower loss by swaping the 4cyl out of the truck into the 4runner.
My question is mainly concerning the computer, I want all the power features (power windows and power locks) in the 4runner to work properly while running a 22RE. Do I need a different ECU to make this swap happen?

The ECU controls the EFI, Emissions, and Auto Trans (if so equipped), and the 4 cyl and 6 cyl are different, so you'll have to swap ECU and harness.

The power windows and locks have their own ECUs (relays) and wiring.
