Question Knocking Noise

I replaced my rear brake pads and had my rear rotors turned 3 days ago. The mechanic turned the rotors to 7/1000's of an inch below the legal limit, which for the rear should not be that big of a deal. Yesterday while coming to a moderately hard stop I heard a thumping/knocking noise coming from underneath the car. I took the rear wheels off and inspected for anything wrong and everything checked out ok, nothing loose, nothing looked like it had been knocked around. Today I heard the noise again but not as loud and not as frequent. Does anyone have any idea of what could be causing this noise?

Could be coming from the driveline (u-joint, slip joint).

Also helps if you give some vehicle details, like year, engine, transmission, 2wd/4wd, etc.

It's a 2004 4Runner, Sport Edition, 2WD, 4.0L V6.

I noticed when I took the rotor off that there was a drum behind it. I know now that the '03-'09 4Runner's use a combination of disc and drum brakes in the rear. I think the drum is for emergency and parking brake. I made a point of not touching the drum, but now I'm wondering if I should have made any adjustments to it before putting the rotor back on. Any idea's? I read a post about someone hearing a similar noise but with a car that used drums for rear braking and they replaced the rear drums and the noise stopped.

If I should have made any adjustments to the drum, what and how should I have done that?

The inner drum is for the emergency brake. You are correct. To adjust it you must remove the center console the get at the brake adjustment. How far down does your parking brake lever go when it is set? What I'm getting at, is, that maybe you need to adjust the parking brake because it is hanging up. Usually about 3-5 clicks to be adjusted properly when set. And jack up the rear to make sure they are not too tight. (Wheel Dragging). Wheels should spin fairly freely.
