Don't know about your year 4-Runner, but the non-JBL cd-changer units (in my 2011 Tacoma anyway) are made by Pioneer, while the JBL units are made by Eclipse (in my wife's 2008 4-Runner Sport, and in upgraded Tacomas). That, IMO, is the real source of the incompatibility.
As an aside, I have the BluLogic system in a 2011 Tacoma and it works about as well as any other BlueTooth system; however the OEM install directions tell you to put the microphone in a terrible place - just move it up by the rearview mirror and performance improves significantly.
I know that Tacoma World forum has discussions about adding BlueTooth to a JBL unit (and the source well have been posts here IIRC). You should search for them for details, but here's what I seem to remember...You would need the switch parts at the steering wheel (wires cross the column and marry up with the audio controls) Without the audio controls I think this would get much harder. Then you may have to pull some parts from a wrecking yard. Without wrecking yard access I think it won't be cheap to do it like the OEM install. Or perhaps try out a system made by Eclipse. I have read of people installing an aftermarket Eclipse unit with Nav and Bluetooth and it's seems to be plug & play - means you would need the new unit (getting hard to find, they pulled out of the US market) and the steering wheel controls and you're done (it would come with add-on mic, etc.).
