Modern cars are all engineered as a balancing act, toyota has to mate performance, mileage, emissions, and "ergonomics" (rough idle etc.) and give you a car you want to buy. As a result, anytime you change anything in a modern engine its not going to be free. Especially in our lovely state California with the toughest smog laws anywhere (I had to junk a perfectly good truck last year because of that). I dont know if the smog guy will flunk your car for your parts change or not, the only advice i have is keep your old parts!
I dont know how to fix your performance problem, contact the company who sold you the part, if they are a good company they will have a guy who knows something, if not i wouldnt buy from them again.
