Exactly.
The car loses $1000's in value the second you drive it off the lot. You bought a NEW car, the second you drive it 10 feet it becomes a USED car. A few $1000 apart in the blue book, sorry.
While it makes no financial sense to trade in a new car like that, I can totally understand wanting a 5 speed. I can't stand automatics. They are just SO boring to drive and there are few things more disappointing than a sporty car with an automatic.
You'll have to decide how to handle that situation. I can tell you though that trading in on a new car WILL cost you money, period.
