How many miles does the car have? Is it a factory alternator that you had installed? What is the condition of the car in general?

Your description seems to point to higher than normal resistance in the electrical system causing higher current draw when you apply the brakes. An alternator that doesn't supply adequate current at low rpm can also cause similar condition.
