If you get the 99 5efe you will need the ecu and do a custom harness. The 99 has no distributor but instead coil packs. If you find a 92-95 Paseo the 5efe in that has a distributor and can be run on current wiring. Check prices on http://car-part.com and see what tigerjdm has currently as well.
Bolt to the trans yes but I'm not sure about the flexplate.
The custom harness would be needed for the DIS engine. If you're really experienced with wiring it isn't too bad but otherwise pay somebody like GT_REVVA to make a harness for you. You would also need the ECU.
Don't pay over $500 for an engine until you check with tigerjdm. They have some really good deals there.

found a 92 paseo but with standard tranny, unknown km also.
also found a 95 tercel 5efe again with coil packs i guess, All i would need would to modify the harness? Icant seem to find anything about this. instructions. i dont see why anything would change if i just have the proper ecu for thaaat motor...

The safest way to try it is get a harness for your car and one from the donor car. Let your dad try taking the engine stuff out the donor harness and swap it with the engine stuff from your harness. Then your accessories have their wiring and the engine has it's wiring.
Now the bad part.
The DIS engines are OBD2 and the car is OBD1. You may need dash wiring as well. I'm really not sure as I've never messed with OBD2 wiring. Open the ecu of each and compare the small plug. See if they have the same pin outs.

I would just rebuild the 3ee as long as you didn't spin any bearings or throw a rod. They are so easy to work on. Everything you need can be bought on ebay for $250.
