Which breather are you talking about? Sounds like you have disconnected the intake duct, which connects to the MAF, and of course it will stall the engine. Try a small vacuum hose.

Unlike the 3.4, the 3.0 doesn't have ability to detect engine misfire so it won't set a code or turn on the CEL, unless the O2 is detecting a rich exhaust.

Find out what your fuel pressure is will help you figure out what the cause maybe, if your regulator is not functioning properly it will cause a rich condition. Of course there are other things that could cause a rich condition but knowing where your fuel pressure is at would be a good way to eliminate a few of the causes.

If your engine is running that poorly, seafoam is not going to solve your problem, although it can't hurt. Suck the seafoam through the main brake booster line, slowly, and give it gas when it bogs, which it will. Pour half the can in your gas, suck the other half (8 oz. of it) into the brake booster line. Then let sit for 10 or 15 and then drive around like James bond with a smokescreen. Although you'll need to find out why it runs crappy. Give it all new ignition parts, and check the air filter, as the easiest ways to begin.

Check your o2 sensor, Check your VAFM (check out the FSM for proper readings with an ohmmeter).

As mentioned, its perfectly normal for your engine to stall once you remove the intake. Creating a leak in the intake causes it to lean out and stall.

How does it run when it is cold? Does it have fast idle? If the fuel pressure is good, you might have a cold temp sensor stuck in high resistance making the ECU think that the engine is still cold. The sensor is at the back of the engine behind the intake, check the resistance both cold and hot.
