Hi, and welcome to the forum.
I can't speak from experience, as my Hilux is carburetted. But since the fuel flow rate is controlled by the ECU to maintain the stoichiometric fuel/air ratio, it really shouldn't matter. Even at the top end, engines are usually run out of air before they're limited by fuel flow.
But the ECU does learn. I wonder whether the rough idle is just that your ECU hasn't yet dialed in the new settings for the change in injectors? Or possibly unequal fuel delivery among the four injectors? I don't think the ECU has the ability to learn on a cylinder-by-cylinder basis.
