I have a 4spd auto in my ae92 4dr right now. I'm planning on converting over to a 5spd manual soon IF the problem I have now is within the transmission. How do I know for sure the tranny that I'll be pulling out of another AE92 would bolt up? Would the same tranny bolt onto a 4AGE, I may change the engine over from 4AF in the future...

it's an E series, it'll bolt up to your engine, but you'd have to get different half shafts and stuff.

but they aren't in AE92s in America, the only transmissions you'll find are c50s and c52s.

As long as the trans can fit both the 4AF and the 4AGE is all I really care about. Right now, the 5spd I got sitting on the side of my house may find its new home within a few months. It came out of a AE92 with a 4AF, my car having a 4AF as well, but I may 'upgrade' to a 4AGE in the future when money permits (and time and what not). I know they're both the same block and all.
