2003 Highlander V6 4WD shuddering from the rear while accelerating in second gear?

I have a 2003 Highlander 4WD with the 1MZ-FE. When I accelerate, and the car goes into second gear, there is a vibration from somewhere from the Mid to rear section of the car, and then goes away. Why is this happening? Is there something wrong with the driveshaft or transmission? it only has about 57,000 miles on it. Has my LSD or driveshaft gone bad or something?

See if it goes away in neutral or not. Friend's 2007 RX350 had a BRUTAL vibration at highway speeds (60 mph and over), ended up being the driveshaft and it went away when we swapped it. Another friend's 2011 RAV4, no vibration unless you were between 45-50mph, then it went away. It was the u-joint in both cases but different symptoms.

You'll be able to see if the u-joint is exploded or not. Grease was leaking everywhere and it was super loose. If your car has the LSD, that's a Torsen T2 and they're really beefy. Congrats as you are very lucky! They were an extremely rare option on these cars and only offered on 01-03.

99% of these AWD Highlanders had the open diff

It wasn't documented at all by Toyota on these cars. It is impossible to know without verifying it yourself pretty much. It is also not possible for any 01-03 car with Vehicle Skid Control (VSC) to have the rear LSD either, but not having VSC does not guarantee you have it either. The external case and cover are also the same as the open diff. The easiest way to check is to do a drain and fill on the diff, and stick a light/camera in there. Open diff will look like any open diff, but the LSD will look a lot different
