So I was getting ready to drill a hole underneath the door shell , to have an extra weephole, but as I hit the awl gently with a mallet to make a small dent, water started dripping out in several places. After doing some fiddling, it seems like the lower weather strip has very thin gaps for water to drain from. The best remedy I could think of was to spray the square openings with a fine stream of water. I'm thinking that it might be as simple as excess road and rain dirt build up and may clog that narrow gap over time. It worked for me! Give it a try. Firstly, you may want to cover your rear seats and footwell to avoid overspray, though.

So this works! We have had 2 separate days of strong rain here since I posted this, and no water in the rear door anymore. Feels good not to be carrying around dead weight in the body frame and being rid of that gross sloshing sound every time I hit the brakes at low speed.

Update :
We just had 2 solid days with heavy evening rainfall. NO water buildup heard during light braking in the doors. Also door weephole strips have not been cleaned since the post was written, so this is NOT a temporary fix....thanks to those who followed this.

As a matter of fact today
It rained like crazy today. 3 hours after the rain stopped I noticed water dripping from my car. Low and behold, the water from inside the doors was coming out. My doors used to hold water for days. I did what you did and now they empty but slowly. I might need to do it again or take the door panels off and use my compressor down there.

Hi, Most car doors are built with weep holes in the doors and yes they get clogged. Any grit or dirt on the window will go into the door and clog the weep holes. I never lower my windows if they are dirty or wet. Even in the rain I just open the door rather than open the window. There are rubber seals on the outside of the window at the top of the door, but the windows are not flat and that seal cannot follow the curve of the window. So dirt, dust, lawn mower debris all goes into the door and eventually clogs the weep holes.
I take care to use compressed air to clean the weep holes as often as I can. I just did not get to it on my 97 Avalon. Mom bought the car new and it was garage kept until I got it. Mom used say if you can's afford a garage you cannot afford the car. She is right. Mom passed away in 2013 and I got the car. So the car was not exposed to dirt getting into the door. Also the car only had 42,900 miles on it, even today it only has 75,000 mi on it.

So the answer to the water in the door problem is exactly as you said. Cleaning the weep holes is a permanent fix, until dirt clogs them up. So get your compressed air, a pizza box to lay down on, and blow all the weep holes in all the doors. I took the door panel off and found there is no way to clean out the weep holes from behind the door panel.
