Is this an XLE with the one touch up function? It may be triggering the anti-pinch protection when it gets to the top. Check the factory service manual, but I believe it may need to be calibrated some way so that the car knows when it hits the top of the window frame vs someone's arm stuck in the window.

As far as sometimes going down all the way when you don't want it to, I've found that it's very easy to accidentally push the button to the second click, which is the one touch down switch. To roll it down only a little, you need to make sure you only lightly depress the switch to the first position, not the second
