Toyota Echo 2005 1NZ engine timing chain replacement issue - pls help

Firstly took this apart after getting a rattling noise once the engine warmend up & on acceleration - pretty sure it was to be a loose timing chain ...the car still ran fine.
Took it all apart & was careful to mark the existing position of the chain with regards to the intake, exhaust & carnkshaft positions.

My problem is the exhaust & carkshaft positions lined up BUT my intake was off 90 degrees or 1/4 circle clockwise or so YET it was running fine.
The marks on the chain align with the exhaust, crankshaft but not the intake.
I am VERY reluctant to line it up like specified & throw off my valave timing & damage the engine.
Is there ONLY one way to align the 3 shafts irregardless of hw many turns on either shaft?
I've included pictures of what it shold be & what mine is.
Could someone advide as I definitely don't want to change anything that was working right to begin with besides the noise but it's all apart now with new parts.

1st pic is what it should be, remainder are my current setup.

This may or may not help.


In Service Manual (EM20), it says, "(a) After setting the crankshaft at ATDC40-140 °, set cams of intake and exhaust timing sprockets at ATDC 20 ° and then the reset the crankshaft at ATDC 20 °."-- I think that's to ensure piston/valve clearance since it's an interference engine.

I did allot of reading on this, decided to do it from scratch & line up all 3 sprockets as they should be with cyl 1 on compression; then I did the rotation of the engine & it was still always jumping out of alignment! I see that it takes, depending on the engine, several rotations to get it all aligned again - I think 15 on the 1NZ Toyota engine but I only did the 2 to see if the sprocket marks line up (not the chain marks) & they did.
I will put it back together now with fingers crossed
