07 vibe/matrix engine swap issues

Trying to swap a salvage yard engine into an 07 (6sp) manual vibe, bought an engine from an auto corolla (also 07). Transmission mates up to the engine but the two pins don't line up and the bolt holes are close but are off enough where four go OK but the bottom two are off too much to get bolts started, and one of the starter holes is off as well. I have never seen anything like this before, did they actually build these engines slightly different between auto and manual? There is a sticker on both engines and the numbers are exact. Anyone else run across this problem?

I'll check on that Canada/California thing. And yes, both the engine and transmission are currently on the shop floor so I'm not fighting it in the car currently. I retapped all the bolts/threaded holes as they started getting bound up a little from not being lined up perfectly. I was able to get the top two bolts in clean, the next two by the firewall went in OK and got a little tighter as they went in. One of the bottom ones will go in a bit crooked but could be forced in (not going to do it) The other bottom hole is off considerably and the bell housing would have to be drilled to make it work (again, not gonna do it) Also a starter bolt hole would need to be drilled also. It simply isn't the same bolt pattern as the other engine. This is with both line-up pins removed, they didn't line up either! And yes, clutch is in properly as well.

Got it figured out! You were on track Corolla Charlie, I figured perhaps the disc wasn't lined up perfectly since there's no pilot bearing it's possible the tranny could stab but the disc not be perfectly lined up. I took the clutch disc out (which was in properly, used an alignment tool and such) and the engine and trans bolted up perfectly. I checked the disc and it didn't look bent, but after real careful watching as it was spun on the tranny input shaft it was obvious it was. How did it get this way? We took the engine out of the top with the tranny still in the car, which was a bit of a fight. After removing the engine we took the transmission out to make it an easier install, but apparently the input shaft must have tweaked the disc as we raised it up. I've done perhaps 100 clutches over the years and never ran across this one. I was lucky it didn't let us bolt it in that way, I can't even imagine how bad it would have shaken and it probably wouldn't have released at all...

His Vibe is a 2007, which is 1ZZFE, but his transmission is a C60, which is a direct replacement for the C59. The C60 mates up to the 1ZZFE without issue.

His problem was a bent clutch disc.
